I have an older structure that has a roof where the truss based roof is not completely flat in areas.  I haven't taken any measurements  but I suspect there maybe areas that sag or crown by as much as 3/4 of an inch, possibly more.

Do the mounting brackets that are supplied with the ironridge kit allow for such roof variations?

If not how do I handle aligning the rails to accommodate for roof issues.

There should be enough adjustment in the L-foot slot to accommodate 3/4".  If not, then you can use a longer bolt (up to 2") with 2 captive nuts under the L-foot to adjust height.
