I have two 12V batteries run in parallel.  The connection from the RV has the positive connected to the first battery and the negative connected to the second battery.  Should I connect the charge controller in the same fashion (on top of the RV connection)?

Your diagram under RV kits shows the RV connected to one battery and the charge controller connected to the other battery. 

Want to confirm correct methodology before I make the connections.

Answer:  Both methods are correct. The charge controller is seeing one 12v battery in both cases.

The charge controller is the Morningstar PS-15M 12/24V 15A Charge Controller.

Section 7.2 indicates that his unit works fine with auxiliary generators (RV Alternator).
